After a bomb explosion devastates a residential apartment building, special agents Maggie Bell and Omar Adom “OA” Zidan of the New York office of the Federal Bureau of Investigation investigate a possible war between rival gangs – that is, until their prime suspects are discovered brutally murdered.

After a bomb detonates at a restaurant in Queens, the case becomes personal for OA, who grew up eating there. But what initially seems like a terrorist attack reveals itself to be more complex, and OA goes undercover to prevent another incident.

The team welcomes a new member, Special Agent Tiffany Wallace, as they search for killers who orchestrated a mass shooting at a media company, and OA’s personal connection with the case threatens to cloud his judgement.

After a young woman is killed on her way home from a lavish yacht party, the team investigates who she was and how she came to be at the event, which was attended by some of the most influential people in the world. Also, Maggie brings Crosby into the investigation after a murder suspect is identified as a veteran who had been on several Army operations with Crosby. The crossover continues on FBI: Most Wanted S03E01 Exposed (II) and FBI: International S01E01 Pilot (III).

The team pivots when their sting operation to secure a massive bomb from an illegal broker leads them to discover that the device is already in the wrong hands. Also, Jubal’s promise to be present at his son’s birthday party is put to the test as the case continues to heat up.

When a bus explosion kills several innocent people, the team jumps into action to take down the responsible terrorist organization. Meanwhile, Scola tries to balance fatherhood with the job.

The assassination of a seemingly ordinary Brooklyn plumber launches the team into a globe-spanning investigation that ruffles feathers with the CIA.

After a federal judge disappears, a routine investigation takes a dark turn as the team uncovers that the judge had been searching for his missing son on a secluded island on the city's edge, where authority has crumbled. Meanwhile, reality weighs heavy on Jubal as he takes on a new leadership role.
